After Sunday's cancellations, airlines offered customers other flights or refunds. The flights cancelled from Heathrow on Monday were due to depart from terminals one and four to destinations including Newcastle, Dublin, Glasgow, Edinburgh, Aberdeen, Paris, Barcelona, Rome and New York.
The airport said the flights were all due to leave by 1400 GMT.
A spokesman for Heathrow said: "The situation will improve as the day goes on."
Cancellations listed on the London City Airport website include one to Edinburgh, with the others to European destinations.
Gatwick Airport said six out-going domestic and short haul flights have been cancelled, in addition to six in-coming flights.
