A council spokeswoman said it was now seeking advice on what to do next. A council spokeswoman said the word had been reinstated.
Previously the grace in the school canteen before lunch included the words: "Thank you for the food we eat, thank you Lord for everything, Amen".
The spokeswoman said the school followed the national religious and moral education curriculum, which looks at Christianity and other world religions.
She said: "Where parents do not wish their children to participate in religious assemblies they have the right to ask that their children do not take part in these activities."
