A public memorial celebration will take place in the driver's hometown of Lanark on Sunday. Formula One legend Sir Jackie Stewart and Rangers captain Barry Ferguson were among about 200 mourners at the private service at Daldowie crematorium.
The McRae family has asked that their privacy be respected with regard to the funeral. Mr McRae's helicopter came down in the grounds of his Jerviswood residence, about a mile north of Lanark on Saturday, 15 September.
Also killed in the crash were family friends Ben Porcelli, six, and Graeme Duncan, 37.
The three-car funeral cortege arrived at Daldowie's East Chapel at 1410 BST.
Mr McRae's wife Alison and nine-year-old daughter Hollie, along with his father Jimmy, stepped outside the first car and into the chapel.

They were closely followed by other family members, including Mr McRae's brother and fellow rally driver Alister.
Former Scotland and Rangers star Ally McCoist and IndyCar champion Dario Franchitti joined the mourners.
The service was conducted by family friend the Reverend Tom Houston, who married Mr McRae and his wife, and the Reverend Steven Reid, Johnny's chaplain at Underbank Primary School in Lanark.
One of Mr McRae's favourite songs, Sitting On The Dock Of The Bay, by Otis Redding, was played as the family entered the church.

Mourners, including Ben Porcelli's father Mark and Mr McRae's co-driver Nicky Grist, began leaving at 1500 BST, almost an hour after the start of the service.
They had heard the address given by Mr McRae's close friend and colleague Robbie Head.
It was followed by a rendition of Highland Cathedral by Mr McRae's niece and nephews.
The benediction was given by Mr Houston.
Mourners left the chapel to the sound of The Proclaimers' I'm On My Way.
Jimmy McRae embraced mourners before being driven off in a black Mercedes.
The family asked mourners not to send flowers but instead to make donations to three charities: Make A Wish; Brave Heart Children's Trust and The Children's Hospice Association of Scotland.
A note on the back of the Order of Service said: "Alison, Hollie and both families would like to thank everyone for their love, support and help throughout this tragedy."
