The explosion happened near the city's Udelnaya underground station.
"At 0855 a car containing a grenade exploded. Three people were killed, including a child," Russia's emergencies ministry spokesman Andrei Alyabev told Reuters.
He added that the station was not closed after the explosion.
The blast happened as Russian Prime Minister Vladimir Putin was in the St Petersburg region to inspect a border post with neighbouring Finland.
Officials have not commented on whether there are any links between Mr Putin's visit and the blast.
